This is reminiscent of the twin Oswalds story that is popular in some conspiracy circles. The recurring theme is always the use of doubles to confuse or fool people and to accomplish separate tasks simultaneously. In this case, the Atta in blue seen in the Maine airport CCTV was probably planted there to provide a false alibi for his whereabouts, whereas the Atta in white (as seen by the particular AA employee you mention) was likely the one who piloted - or assisted in piloting - Flight 11, which later reportedly first struck the WTC.
This discrepancy may also shed light on his parents' claims that not only the real Mohammed Atta had nothing to do with 9/11, but was still alive after the attacks occurred. Maybe the Atta in blue was their son, but not the man who boarded AA11?
