I think the blackout by the 9/11 Commission about this was to protect the airlines (e.g., American Airlines) implicated in the tawdry affair that was 9/11. Perhaps they or the government cajoled them to not look into or reference such eye-opening details in their documents.
"Was American Airlines aware about Atta's activities?"
They must have been if he did work for them or flown on their planes prior to 9/11. Which also indicates that they were complicit in the whole charade, as well.
